The lack of warmth in Yosuke's voice really catches at Yu, making him pause over his next words and wonder if things really will be alright.
In the end, he just nods, deciding to accept Yosuke's reassurances at face value and not make this any harder on his friend than it already is. This isn't about his comfort level, anyway. He's not the one who just found out several incredibly shocking things.
